No you wont have to remove the skid, unless the aftermarket doesnt have an access hole for the drain bolt. Most of them do though, and if I got one that didnt I would put a hole in it. Access to the oil filter will be the same with/out the skid.

1). Go HD aluminum on skid plates if possible- with a little paint they’ll resist the rust better than steel.
