When you take the AirTrain from Manhattan to JFK, you either begin at Jamaica station (off the E train or LIRR) or at Howard Beach station (off the A train). This train runs clockwise, in the opposite direction as the outer loop.

Yes it is safe. If you are arriving into JFK I would suggest taking the Air Tran to Jamaica and then taking the LIRR instead of the subway to NYC. The LIRR costs about 10 USD but is safer late in the evening.
